Details:

To allow substitutions in the used Doxyfile.

Note that this is a potentially breaking change! The old behaviour was to
always prefix $(srcdir)/ to the Doxyfile location, now this needs to be done
by the user if they specify a Doxyfile. If the user does not specify one, the
default is still correct (default has been changed to $(srcdir)/Doxyfile).
