It's not a problem that Automake lacks the extensibility I was after. After some reading and thinking about it I've decided to use a combination of Autoconf, Autoheader and handcrafted files. It works beautifully and allows for effortless creation/updating of project builds.

The wonderful flexibility of Autotools saved the day! :)
