GNU ls does support large file sizes.  But perhap on your IRIX system
the autoconf configuration did not automatically detect the system
settings properly in order to get it enabled.  Also, 4.0p was a test
release for 4.1 which has been released.  The newer 4.1 has a much
improved autoconf script for detecting the system configuration.

If you could update and report any bugs against that version it would
be most appreciated.
