Do you have an application called `klipper' running on that machine?
It's known to cause bugs like that; so much so that the file PROBLEMS
in Emacs 21 makes a point of describing those problems and advises to
shut down klipper to solve them.
Emacs 21 also has a special variable that can work around other
problems with property-notify events. So if the klipper issue is not
relevant to your system, I'd suggest to upgrade and see if the
problems go away, one way or the other.
