I've commited a fix.

I had the same problem yesterday, and commited a fix:
#if USE_GTK2
g_list_foreach( gtk_window_list_toplevels(), (GFunc) gtk_widget_hide,
NULL );
#endif
Which version of gnubg.c do you have? You should use 1.294.
