I've now fixed the problem in Emacs, I hope. It was related to Emacs using GNU Make instead of Automake for makefile conditions, and this collided with Gnulib's new way of doing conditional makes. This is discussed in:
https://bugs.gnu.org/32452#50 Since Bison uses Automake its problem is probably unrelated to Emacs's.
