It works on my system (modulo the autogsdoc crash later).
Have you inspected the autogsdoc command line ? are the filename
arguments really missing on the command line ? Can you send us the full
dump of the commands executed by make ?

Ok - I'm confused then :-)
Maybe try a newer checkout, I do see changes in the gnustep-base Tools/
directory, maybe something was fixed.
