I couldn't reproduce this with my versions of automake (1.7.5) and
autoconf (2.59).  I suspect it is a problem with the specific version
of automake you are using--if you start from a small project with a
Makefile.am similar to the one in the gsl/ directory you may be able
to produce a bug report for the the automake maintainers.
