I have an update to this problem.

I thought about this a while and looked at the i686-linux-libtool of
version 1.5.10 (different distributions made from the OpenEmbedded
metadistribution can have different libtool versions. So its the same
build environment but different versions.). I found out that there
hardcode_direct is "no" while the variable is empty in 2.2.4 (As you
pointed out).

That brought me to the idea of manually editing the i686-linux-libtool
(2.2.4) and set hardcode_direct=no, too. I did that and then my build
continued without problems.

Was this change OK? What could I do to let autoconf set this up
correctly in the first place?

I am no libtool expert but from looking at classpath' configure.ac only
those lines control the libtool script generation:
