Libtool 2.2.6 is very out of date by now though.  Would you please try again
with the latest release:

   ftp://ftp.gnu.org/gnu/libtool/libtool-2.2.10.tar.gz

IIRC 2.2.6a, at least, and now 2.2.10 from macports and self-compiled, as well
as development libtool from git all build and pass all tests on my OSX 10.6.4
machines - although I have no fortran or java compilers.  Other than that, I
strongly suspect the problem lies in your build setup somewhere.
