This warning happens because in Centos 6 there's by default old autoconf 2.63
(the related autoconf upstream fix is 79042ea34671407b95a40feb4ba0963f5aad9ff7).
Please try to build libtool against newer autoconf (e.g. against autoconf268
package which is now in epel 6).
