I tried different system path configurations before
invoking lily2.tex (or cygwin) without luck.

I have used Latex (Miktex) several years and
it may have caused something.
Any suggestions to use both simultaneously?
Other comments?

I suspect that you have set some environment variable
related to MikTeX that confuses LilyPond.
If you run the command 'printenv' in the Cygwin window and
send the output to the mailing list, I hope that we will be
able to give more detailed hints.
