There may be a cygwin/native conflict, you may not be running the native lilypond at all, or ghostscript fails. Try running lilypond with the --verbose switch and send the log output. Just add --verbose to the command line of the LilyPond shortcut on the desktop and use drag and drop to generate the ps/pdf.
