The problem has been solved and fixed in the latest versions available

Windows (DOS) looks for files in 'path' order.  Possibly there is a file
name in the Lily stuff duplicating something Windows looks for.  Thus, with
Lily directories early in the path, Windows finds the Lily file and doesn't
like it.

If this theory is correct, it may cause Lily to find the Windows version
when Lily directories are at the end of the path.

Lacking a more credible explanation, I suggest searching for a file name
duplicated on the path.  I don't know a simple way to do such a search.

Ok, moving "C:\Program Files\LilyPond\usr\bin" to the end of the PATH list
works; I have LilyPond 2.6.4-5 running, the Python scripts work, and Windows
is not complaining about missing system files/virus scanners.
