That depends on how you make it transparent. If you use \override MetronomeMark #'stencil = ##f(assuming that you use version 2.8.0 or later, always tell what version you have) then the marks shouldn't take any space at all.

I mean, with one, my song goesonto another page. Without it, it stays on a single page.
