Just search for "makam" or "micro" in the LilyPond Notation or Snippets documentation, like on
  http://lilypond.org/doc/v2.11/input/lsr/snippets/Pitches#Pitches
There is also a file in the distribution called "makam-init.ly", which may contain the same stuff.

The method that LilyPond uses divided the 12-ET major second into 9 parts, which leads to a 54-ET, or perhaps the double, 108-ET, whereas the notation really refers to 53-ET. So it will not sound exactly as the notation says - the minor seconds will be 10 cents wider. But I think the notation will look the part.

If you want to experiment with scales, such as 53-ET, you might use Scala <http://www.xs4all.nl/~huygensf/scala/>. It can retune MIDI files, and also create retuning files for Timidity (which can be played using the timidity -Z option).
