It would be slightly tricky to handle this completely automatically -- we want a non-symlink to begin with, since we don't start with the source -- but it's simple to add a copy&paste section to remove the initial lily-git.tcl and set up a symlink instead.
... on the other hand, if anybody completely screws up their ~/lilypond-git/ dir and decides to nuke it and start from fresh, then if they only have a symlink they'd need to download the script manually. That's not a terrible chore, of course, but it makes it a bit less easy.
I think I'd rather just keep a copy of lily-git.tcl in their home directory (or wherever Jonathan has put it). We can always tell people to copy a new file over the old one if necessary.
