Phil: ok, sounds like a plan. Maybe instead of having a --website flag, it could instead be a --ok-missing-file=website-ok-missing.txt (names could be improved) flag, so that we can pass in the filename (including directory) from whatever makefile is calling it.

Colin: you're talking about the languages in website.make, rather than languages in extract_texi.py. The former is a general problem, but I don't think it's precisely related to the misleading warnings in question. Let's see if Phil's solution fixes the problem before messing with the web.make.
