Well, myself: The answer is to be found in line 20 -21 of convert-ly, further down in the other python scripts. The hard-coded version number was not updated from 2.15.2 to 2.15.3 :-)
Just at a guess: it looks as though you are installing as root, and using /usr/local/src as your toplevel directory. You also have two versions of convert-ly, for example: one in /usr/bin and the other in /usr/local/bin and your problems are coming from the mixup between relative and absolute paths.The recommended method is to use the lily-git.tcl script to create and update a source tree in your home folder. This avoids the need to install as root, and makes it easier to avoid path issues.
There is no problem having the installation of lilypond-dev versions in /usr/local/. I have the latest FontForge versions there too. Frescobaldi finds it all right. I don't run LilyPond as root, only installs it. FWIW my first such installation was from SVN sources, not git, and long before there was any lily-git.tcl script.
Because the instructions for installing lilypond are quite definite about it belonging in the home folder, this really can't be considered a bug. My best recommendation, for compiling git master, would be to start here <mailbox:///home/vse/.icedove/v2vzahni.default/Mail/Local%20Folders/Musik.sbd/Lilypond?number=46183&header=quotebody&part=1.1.2&filename=index.html>, and consider helping out with the Frogs or Bug Squad ;>.
Being a 68-year-old amateur choir singer still working full-time, neither a programmer nor a musician, I regrettably must abstain from other titles than Bug-stumbler... :)
