Do you mean that the stem should be engraved by Mensural_ligature_engraver?
I'd like to see the ly source, in particular the first ligature (to the syllable "Ie-"). It should be \[ f1 g1 \] (according to the facsimile), but I'm afraid you used \[ f\longa g\brevis \] (according to 2.14).
stems in ligaturae have their own special meaning which differs a bit from ordinary stemming conventions, just like noteshapes may mean something different from ordinary.
