I've just done a git pull, make and make doc without seeing this error, 
Julien.  I also ran musicxml2ly directly on the 01a-Pitches-Pitches.xml 
file, and Frescobaldi was perfectly happy with the result.  I notice you 
have compiled your lilypond into ~/git/lilypond which is not our 
recommended (and supported) location, but I'm not well-enough versed in 
Python or the musicxml2ly code to say if this is part of the problem.

If you have a chance, would you be willing to do a clean build in 
~/lilypond-git and let us know if the problem is still there?
