Yes, the dots are too far from the note heads. The code uses rectangular
boxes in place of the real shapes of the flags to decide how for the dots
need to move to clear the flag. Improving this is issue 2148, I think.

It is non-standard to lower the dots for up-pointing stems, even if
there is a flag, so I think LilyPond should not lower the dots unless
we explicitly use an \override.
