A partial first measure (pickup) is correctly represented in LilyPond
and the PDF file it generates but is the first part of the next measure
in the Midi file generated. The result alters every measure in the score
with Midi sometimes having to add rests or change duration at the end to
get the timing right.
Look at any classical Allemande .ly file which typically has a very
brief first measure (often only 1/16th in Bach) and the midi file it
generates.
