Sounds like there should be a feature request with Frescobaldi to allow one to specify additional filenames to monitor beyond ones derived from the .ly filename. That, or Frescobaldi could be consuming the console output from LilyPond which mentions the files created.
In any event, that should go on their issue tracker [1] if it is not already there.
