I can say from my own experience that Autoconf works like a dream with
a single nonrecursive Makefile. Autoconf does not in any way dictate
the layout or internal structure of Makefile(s).
I have not used Automake (which I consider an ugly fascist Makefile
usurper), but its manual explicitly references Peter Miller's classic
article and describes how to make the single-makefile paradigm work
with it:
