Hello,

it seems the installation worked ! the error message you reported is not
important (and it is ignored).

after this simply type:
  make install

(c.f. the INSTALL file)

btw: there is a more recent version you can obtain from the gnu prolog site: 
http://gnu-prolog.inria.fr (in the download -> unstable part)
more precisely at:

ftp://ftp.inria.fr/INRIA/Projects/contraintes/gprolog/unstable/gprolog-1.2.7.tar.gz
