Yes, it should be possible.

You are right, install-info assumes that the file name inside the
parentheses doesn't include any directories.
It shouldn't be hard to fix that, but it raises an issue: what if we
have an entry "Foo (foo)." and another one "Foobar (bar/foo)."? How
(i.e. with what command line) would the user tell install-info to
remove one but not the other?
