The debug output for Performance is this:

The penultimate bar has different timings showing in the status bar for the
upper staffs as far as the Mandola compared with the later staffs guitar and
bass.
The discrepancy in timing between the Mandola and Guitar starts in bar where
there is a tempo change. My guess is that this has to be repeated in each bar
at the same time (or perhaps in the topmost staff only).
I have put these tempo changes into the topmost staff and all the notes are
then given the same timings, however the final two rests in the guitar part
*do* still have strange timings, though this will presumably be inaudible.
Does this solve your problem for practical purposes?
