    Did you perhaps run configure with $(GNUSTEP_SYSTEM_ROOT) as the
prefix argument?  If so, then configure noticed the 
$(GNUSTEP_SYSTEM_ROOT)/share/config.site file, and included it.  This file
re-writes a bunch of variables so packages install into the preferred
GNUstep directory layout.
