Did you get it wrong again or is it a copy&paste error? David suggested /usr/local/etc a nd not /usr/local (check yourself where GNUstep.conf is).


All updates to FreeBSD applied, and AppKit.h appears to be present in /usr/local/GNUstep/System/Library/Headers/AppKit/AppKit.h


DO you have a properly set up environment? Did you source GNUstep.eg, that is can you confirm yuu can compile a normal GNUstep example program?
If that is affirmative, you should check config.log. Perhaps the header gets found but the actual error is different and the final result is misleading.
