A kompilowałeś automake z '--prefix=/usr'? ja też miałem ten sam problem.
Jak przekompilowałem automake-a to zadziałało. Sprawdź.
ps. podobny problem mam przy kompilacji na netbsd. Jak na razie, musze
odpalić aclocala u siebie, spakować i wtedy na netbsd próbowac skompilować
z odpowiednimi opcjami - m.in. '--disable-nls'. Nie udało mi się skompilować
z obsługą gettexta.
