What keys did you have problems with? What terminal emulator + version?
Hm, my bad - turns out this is more of a terminal problem than emacs (and thus off-topic): xterm 225, with
XTerm*modifyOtherKeys: 1C-S-<key>, where <key> is an alphabetic character, are just interpreted as ^<key> - not much any emacs fix could do about.
