In emacs-25 commit 09663d9b91803882508bd805581b95f8990eb441 I installed something that fixes the first performance glitch you observed (the smaller glitch). Whenever we get around to merging emacs-25 into master, that should fix things there too.
I couldn't reproduce the larger performance glitch, though. Is it possible that your build platform switched from Texinfo 4 to Texinfo 5 or 6? That could explain things, as the new 'makeinfo' is way slower.
