I don't have any problem with natbib cite commands including \ref, \cite, \citet, \citep, etc....

Maybe your version of flyspell?? But it should act exactly as it does in auctex or your latex mode of emacs. I would check in there if it works properly because should parse the same way if not maybe debug from there.

I tried this and it does work for most things, but for some reason it doesn't like the natbib \cite commands.
