Hmm, may you point me to the file-wide setting?

Form at stake

(setq org-babel-default-header-args:R '((:session . "org-R")))

seems to put all remaining R-evaluations into a named session "org-R"

Don't see any restriction onto a file resp. buffer. Maybe that's thought 
implicit?
