Thanks!  I can reproduce your issue with a relatively fresh emacs 25 and
org from git.

AFAICS the window gets blanked sometimes in function
org-toggle-latex-fragment of org.el in line

A workaround would be to comment out just this line.

I don't know if this is a reliable fix though.
