It depends on where you want to replace it.

Extending syntax is not really possible. However, you could replace
`...' with ~...~ just before exporting a buffer.

Also, you can hide emphasis markers if they are too intrusive, and use
=...= instead of ~...~ if the latter is too hard to type.
