Thanks! I pushed some more optimizations, though I expect the
improvement to be no more than a few %.

I can still try to improve things a little, but then I need a more
zoomed-in report for agenda rebuild time without combining it with
loading elisp libraries.

Can you:
1. Load your agenda
2. Start 'cpu+mem profiler
3. Rebuild the agenda
4. Share the obtained 'cpu _and_ 'mem reports

native-comp is improving things proportionally. It should actually have
higher impact on lower-end machine. I recommend native-comp unless you
update frequently (and hence need to re-compile using native-comp
often).
