No, this is not possible in gnumed-client (and also makes no sense).  
Gnumed-client
has no control over the config files of its dependencies and I see no rationale
why we should try to influence one specific dependant package and not the 
others.
So if you have a problem with ntp configuration you have to file a bug report
against this package (where it belongs to).  A random package (like 
gnumed-client)
is not supposed to fix problems in one of its random dependencies.

Which is the best idea you might have.  If I'm reading the diff I have
the slight suspection that you just removed /etc/ntp.conf by chance.
So even the behavious of the ntp package is perfectly right - it is
asking you whether it should override your "change" of its config file.
