Yes, some OSes clear the contents of /var/run on reboot, so this is not
a good idea. I would put the keys in /var/cfengine or /etc/cfengine or
something.
If you are getting started with this, I would recommend
compiling a recent versino of cfengine (preferably versino 2.0.1)
from www.cfengine.org.
