Hitting the "|" key while in the little EDIFF window toggles between
side-by-side and top-bottom window splitting.

To set side-by-side as the default, customize the variable
ediff-split-window-function to have the value split-window-horizontally.


Use M-x customize-group <RET> ediff-window <RET> to change its value.
Or, do M-x customize-group <RET> ediff <RET> to get at the root of a
mutlitude of ediff customizations.
