Maybe Emacs is not the best tool for this job.  Have you considered a
batch-oriented approach using something like sed or perl (both of which are
included in Cygwin, but also available elsewhere)?  A one-line sed command
inside a shell for-loop might be a neat solution, as might the equivalent
written entirely in perl.
