They won't get deleted, but cvs will warn you with
? (Folder/File) Unknown, as they are not in the repository.
These messages don't harm but can be annoying. If you know the
dirs and want to suppress the messages you can put them in the
ignore list. Have a look at CVSIGNORE (environment variable) or
.cvsignore (local file).
