What do you mean by "windows based CVS"?   I will assume you mean a CVSNT
managed repo.  And by "Linux CVS server" I assume you mean the nongnu cvs
server.  If this is the case, your going to have even more issues then the
history file.  An example would be that CVSNT stores binary file deltas,
unlike the cvsgnu CVS implementation.  Also, CVSNT stores auto merge points,
and I have no idea how this works with regular CVS.  If you want to make
your reop managed under Linux, I believe that CVSNT has a Linux flavor of
their server that you can download.
