nnmaildir ignores anything starting with ".". I'd suggest:
$ cd ~/Maildir
$ mkdir ~/nnmaildir
$ for i in .[!.]*; do ln -s ~/Maildir/"$i" ~/nnmaildir/"${i#.}"; done
$ ln -s ~/Maildir ~/nnmaildir/inbox
Then you can use ~/nnmaildir in your select method.
