I found it.
The subjects were slightly differents, with a single trailing
whitespace at the end. I now use the gnus-simplify-whitespace function
to get rid of it, with the following in my ~/.gnus:
(setq gnus-simplify-subject-functions '(gnus-simplify-subject-re
gnus-simplify-whitespace))
It works well. :-)
