I guess you're saving too your ~/.emacs* ~/.gnus* and all your personal
load-path ?

That's wrong. You can easily wipeout hidden folders like ~/.gnome*
~/.kde* ~/.config or whatever -- if there's versioning problems -- in a
second instead of getting bored by moving around your $HOME files and
default config...
