No, I mean the need to run configure twice in a freshly checked out CVS tree to get a working libtool script.
I do want to have version checking, which will at least diagnose the problem you are having properly. I'm not sure who's fault it is that an installed old version of libtool.m4 overrides what was copied to acinclude.m4 :-( My guess is that aclocal is confused. Maybe the aclocal-1.8 based m4_include of the correct libtool.m4 will fix it for free?
As for a packaging system, uninstalling the old package before installing the new one will work on an end-user machine.
