Perhaps using automake/aclocal's "dirlist" feature?If there is a file called "dirlist" in /usr/share/aclocal, that file contains (one per line) a list of additional directories in which to search for .m4 files.
Maybe libtool install could parse/munge/modifiy/create such a file, in order to encourage aclocal to "do the right thing"?
Maybe not; I can see some problems with this idea, but haven't thought to deeply about it. Just something to consider.
