Did you change anything else?  Besides, the documentation does not
really suggest this as an intended use.

No, I didn't change anything else. After some more testing it seems to work if I do
  rm libtoolize; make libtoolize
(which is what I did before sending the previous mail) but not if I do
  rm libtoolize; make

I apologize for not testing enough.
